The award, which shines a light on outstanding contributions to online journalism, was presented by AOP chairman Bill Murray who praised Guardian Unlimited for its trailblazing work.
"The quality of content shines through and the team continues to innovate, identify what consumers want and deliver it well.
"These achievements are undoubtedly due in substantial part to inspired leadership," said Mr Murray.
Award for best editor went to FT.com editor Tracy Corrigan, and Reed Business Information won best business publisher for its extensive portfolio of online publications.
