News.bbc.co.uk was runner-up in the news category, along with salon.com, news.com and media industry site inside.com.
This year's ceremony also saw the presentation of the first 'best practice' award to Google, the site that received the highest overall marks in each of the Webby judging criteria.
"Challenging times push people to be the most creative they can be, and that's clearly reflected in this year's winners," said Tiffany Shlain, founder of the awards.
The ceremony also marked the debut of the first lifetime achievement award, which was presented to Ray Tomlinson and Douglas Englebart, two of the key contributors to the invention of email. Vint Cerf, one of the founders of the Internet, made the presentation.
The ceremony was hailed as "The 'It' Awards" by Vanity Fair and several US publications commented on its ability to dispel this year's dot.com gloom.
